For solving Trespasser Puzzles you must get the Trespasser Gadget which you will get in the Rilgar. When you escape the sewers there is a dealer in front of the elevator door, he will give you the Trespasser Gadget. Do not worry that how and when you will get this gadget because it is part of the story so you will not miss it.
When you have the Trespasser Gadget you can then open various locked doors with this. Using Trespasser Gadget will activate a mini game in which you have to point laser beams to different ports, solving these kind of puzzles with unlock the relevant doors, some doors are story related and other are not and these non story doors will provide you different rewards such as Gold Bolts or Cards.

One thing to remember that when you use the Trespasser Gadget do not activate the ‘Autohack’ (Square Button) because using the autohack on Trespasser Puzzles will void the Safecracker trophy/achievement and then to get the this trophy you have to start a new game.
As I mentioned earlier that there is no way to check your progress to unlock the Safecracker trophy/achievement but there is another way which is fast travel. Once you complete the game and hasn’t unlocked the trophy you can go back to planets using fast travel to see if you unlocked all the doors or not.
